Although I didn't do too well in Social Studies this past semester, I am very good with governments. I know a lot about communism, fascism, democracy, socialism, capitalism, ect... What does communism have to do with government? Communism is the overthrow of the state. Hence there be no countries and no governments.

A country cannot be "run by communism", as you claim. Nor can it be "run by theocracy". That doesn't make any sense. A state can be a theocracy, but it can't be "run by theocracy". An ideology doesn't govern a state.
The goal of Communist parties is to bring about communism. Note that so-named "communist countries" or "communist states" don't ever claim to be "communist states" themselves. The Soviet Union's official name was the Union of Soviet Socialist Republics.
The bottom line is that communism is defined as stateless. A state cannot be communist since that would be contrary to the definition of communism — a contradiction.

You are more than right to be confused though, as Communism is understood in at least 3 different ways, not to mention the many different real life variations of the core ideology.
It think it would be best just to say 'Marxism' is the essential real life "Communist Government" (be it classical marxism or modern), in that when in power, a Marxist government seeks to enforce common ownership upon society, and simply move away as far as possible from a free market economy.
So in answer to your question, they are there to make sure that: - The economy stays self regulating
- People are divided by social class, via economic power ( where the stand in terms of 'means of production', or productive wealth).
