It's possible that I'm really over-thinking this problem, but I think it's a lot more complex than just using Newtonian Relativity. It wouldn't just change your velocity, it would force the boat into a parabolic arc. Since drag force changes as the relative velocity changes, you would actually need to use differential forces and integrate them across the distance of the river as well to solve this problem.
